Go to Plugins->FBX Importer Options and make sure the path to the FBX file and Batch Export text file is correct.
(If you can't find Plugins->FBX Importer Options for some reason, go to Plugins->Plugin Manager and make sure the FBX Importer plugin is loaded).

FaceFX version 2013 (the version with drag&drop FBX support) should have the plugins menu too. If it is not there:
1) first confirm that you are running version 2013 (look in Help)
2) try reinstalling the application. Deleted files could cause this problem
3) Check if you have another python installation installed. FaceFX should be able to handle this, but a conflicting python installation is the only thing I can think of that would cause this problem on a fresh install of 2013.
The uninstall FaceFX, we re-install.
